It all started as a running gag on Kimmel's part of saying at the very end of the show, "...and we have run out of time for Matt Damon, sorry Matt Damon, maybe next time", or things along those lines.
He'd gone on to do this for a pretty long while.
One episode, Damon was "actually" set to appear on the show near the end, and when Jimmy stated that Matt Damon needed no introduction but proceeded to give him about 2 minutes worth of introduction and when Damon finally came on-stage, Kimmel then proclaimed that they had "run out of time, sorry Matt Damon". Damon then proceed to spew angrily at Kimmel as they rolled into commercials. (This of course was staged).
And after some time, I think Damon and Jimmy just ran with the idea and have continued their "beef". It's to the point that Damon "isn't allowed" on the show. Ben Affleck once smuggled Damon in after the Oscars or something too. Look up that video.
The beef is staged, but I think they do such a good job at acting it out, it seems truly genuine. Specially on Jimmy's part.
