I feel like they did that on purpose. He's a "third wheel" (but not really just like you said) and that's meant to foreshadow them being a couple I believe.
Spidey did that to himself because he ended up getting them both accepted into the same university.

I feel like this was the first movie that we ACTUALLY got proper Ned and MJ interractions, cause in the two previous ones, Peter was always the center of every scene day did together. I mean, there’s nothing wrong with that, as it’s litterally his movies😂 but it’s still nice to see that other characters got more attention and we got to see them interracting more with each other, besides it serving a purpose to Peter❤️
