That little factoid about the drivers window being the only one to open was very clearly sourced, but I couldn't find one example of the president actually stopping to pay tolls. If you think about it, it'd be quite stupid security-wise to do that since then there'd be a clear spot where the motorcade would stop for an attacker. That's why I said "reportedly" there.

Most tolls you can pay online after. The drivers windows going down might be because when the motorcade enters restricted areas, usually the first car in a convoy says how many vehicles in line and how many people are inside. Very common with military convoys.

The president of the US is at much higher risk of being assassinated than say most other world leaders i mean JFK and then the attempted assassination of Ronald Reagan. Makes sense they have to spend a large amount of money on protecting them
350 million dollars a year isn't all that much in the grand scheme of things.
Its honestly really ironic, most Republicans(Taxed Enough Already)b believe that security is essential, and is worth into the trillions. Personally I'm a liberal and think the government should be bigger overall.
As someone who has lived in DC and now NY, you left out that the Secret Service will also weld shut every manhole cover and blue mailbox along the travel route. They also will place snipers on numerous buildings along the route. The window going down on the driver side of the limo isn't really for tolls. That was based on an anecdote a former driver said when they drove through a very rural area and had to pay a few cents for a toll booth. The real reason is so the driver can communicate and pass tangible items between himself and the secret service agents when they are walking alongside the limo. Other facts are the limo's tires (which are lined with kevlar) are filled with a gel-like substance (instead of air) so if shot, they don't blow out. Also, the rims are extended inside the tires so they can drive at highway speeds for several miles if a tire loses pressure.

I saw the snipers on top of buildings and the roped off roads where they welded the manhole covers and mailboxes all the time. The reason I lived in DC (1998-2003) was because my father was a special agent for the department of justice. He was friends with many secret service agents and would tell me about non-classified secrets that weren't common knowledge. Like for instance the front lawn of the white house has incredibly powerful lights that come out of the ground to blind intruders in-case they try to rush the front door over the lawn. He also called me and my mom during the 9/11 attacks and was able to tell us to get out of the city because it was an attack not some plane accident. That allowed us to beat the panic traffic before it was officially announced on the news.

I think it's for when they're moving the limos around when they're empty. Like in the Manhattan example the limos have to go to the heliport earlier so they can be waiting to take president from there to UN. So I'm guessing the drivers pay the tolls when they're driving the limo from the airport to the heliport.
Even if they never pay tolls the window would still be needed whenever the limo is accessing a secure location and the driver needs to be identified. But I'd be surprised if it's ever used when the president is in the car.

I once saw an interesting thing happen to a presidential motorcade. After the regular civilian traffic resumed behind it, a woman pulled out of a gas station and accidentally hit another civilian car. All of a sudden all traffic stopped and it was clear these were not all civilian cars, they were secretly still part of the motorcade. The woman's vehicle was instantly surrounded by about a dozen or more "civilian" cars with full tactical police getting out with automatic weapons. Then a bunch of plain-clothes people who looked like spectators standing on the street were on walkie talkies and it was clear even many of the plain-clothes public "spectators" were actually part of it as well. Once they realised this was just an honest traffic accident and not an attempt on the president they sped off to remerge with the traffic following the motorcade. Poor woman, it's bad enough getting in a traffic accident, but to then have your car instantly surrounded by police with automatic weapons suspecting your trying to assassinate the president. Eventually they let her go but I'm sure she had quite a story to tell her friends later that day. So yea, there's more to presidential motorcades than what's in this video.
