There are many reasons for separation from the main sect. Each sect has their own reason for separation. Mainly it is to do with what philosophical stream and narrative they wish to follow apart from the main scriptures and alternative histories. Predominantly BAPS was formed by Sadhu Yagnapurush dasji because of differences in Upasana, he propagated the Akshar Purushottam darshan and left the diocese to ensure that Bhakta and Bhagwan are worshipped together. According to BAPS the acharyas hold administrative authority and the Satpurush is the Pragat form of God through which Bhagwan Swaminarayan is present in the world. Gunatitanand Swami is believed to be Mul Akshar murti and the gurus following are all his equivalent Brahmaswaroop Satpurushes. Main difference is that both gadis do not accept this concept of Gunatitanand Swami being Akshar brahma. Yet if you go to junagadh and many mandir and many old mandirs in the region to date you will find many of these inscriptions pointing to an alternative history.
