The Sky has Blue with dark clouds covering the orange in Version 2. The Floor is darker & Sakura's hair is cut shorter as well for Version 2. An effect is added where other Leaf Village/Konoha Teams are shown appearing on a black background in version 2. Then Gaara is Red, while Sasuke & Naruto are Blue & Orochimaru's Eyewhites are Purple for some reason in V2.
There's a 3rd Version of this that you're missing which fuses it with the 3rd Intro & it was shown for Season 3 on Cartoon Network. Everything from 23-55 is replaced in this version, Kabuto is shown from his attempt to abduct Sasuke instead at 1 minute in & it's mostly different from that point on. Much of this cut content was combined with stuff from the Season 1 intro to create the Season 2 intro Cartoon Network used instead of either of these versions shown.

@RandomGuyOnTheInternet46 The Cartoon Network Version of Naruto didn't remove that many scenes. The Last 11 Episodes that never aired don't count. The Technical Difficulties during the 100 Episode Marathon don't count either as those episodes did show intact on Cartoon Network at other times.
There were only a single digit number of scenes that were removed or partially removed for censorship reasons from what I understand. Most of the censorship was dialogue changes or simple edits like making sexy jutsu less revealing or removing perverse nosebleeds. Of course the ending themes were removed as well to fit within the time allowed.
@RandomGuyOnTheInternet46 I was familiar with the Swear Words being replaced, a couple of instances of blood being airbrushed out, & more mist covering sexy Jutsu. Large parts of fighting scenes weren't removed at all for the Cartoon Network Version. You must be thinking of Disney XD Shippuden.
I can only think of Haku's Backstory being censored, half a second of Sasuke breaking Zaku's arms being removed, & possibly 2 other scenes in the Cartoon Network broadcast being removed like that. Your claim of random scenes not being there for some reason could be referring to scenes where nothing happens being removed to help allow for extra commercial length. US has an extra almost 2 minutes of commercials.
There's also the chance you're referring to the Japanese Version changes. Where scenes were corrected for Japanese Release after their 1st airing there. Those changes automatically went to both English Versions of the series.
