My first thought when you said the Sultantree had lore issues and you had some theories: "it's the Elementals, isn't it." After watching the video, I'm now convinced the Elementals are involved. Given the Black Shroud's relative proximity to Thanalan, it's entirely possible the Sultantree has been there for thousands of years and it's exerted a memetic influence on the people of Ul'dah to keep people praying to it. That's kept it alive despite the desertification of the landscape around it. It's not the strangest thing the Elementals have done.
Hey Wyrm, not really a related question, but it is a lore question, do we know where and how Edda Pureheart learned of Necromancy? I had presumed Nybeth Obidlord had somehow managed to coax her in with a book or some such, but do we have a definitive answer?

The other possibility is conscious historical revisionism in the past, and the current descendants of the Ul dynasty believe it.
