Small correction, not the entire 501st were sent to mandalore with rex and ahsoka. Only a specific group that even repainted their armor. Appo probably wasnt a part of this group and stayed with the rest of the 501st
Something to clarify. Captain Rex was not the commander of the 501st, Commander Appo was. Instead, Rex was the CO of Torrent Company, effectively the Legions' most elite troopers. So no, Rex's disappearance would not have caused confusion in the Legion as it was just the loss of a single company commander.

Anakin split the 501st before the siege of mandalore ..... so part of the 501st went to coruscant and mandalore. So it seems likely Appo was promoted to commander and went to coruscant whilst Rex was promoted to commander and went to mandalore.

501st had complete loyalty towards Anakin. They would not follow a usurping jedi like Krell, Palpatine would not allow a permanent leadership change because the 501st was essential for their mission on the Jedi Temple and they were aware of Vader's full identity.

Appo was with Anakin/Vader when he was marching the Jedi Temple as Rex went off to Mandalore.
Exactly the 501st was split in two with rex going with ahsoka to invade mandalore and appo going with anakin to defend coruscant from the separatists.
Keep in mind this video was made before season 7 of the clone wars came out.
