I think it's because John is blinded by his anger towards the deputy and wishes to genuinely kill him, but Joseph stops him each and every time. If it was up to John, I'm sure Rook would've been dead a long time ago by his hand.
When someone resists, doesnt necessarily mean they're going against Eden's Gate like Deputy is. Deputy is causing problems and literally killing them off, I think John meant the ones who deny and avoid them sort of thing. He sees Deputy as unworthy but Joseph told him to keep Deputy alive, so it was right to for John to say that
I think it’s that Joseph really has an obsession with saving the deputy in particular, that and the deputy is an absolute war machine in human form, so having them on their side after the collapse to help rebuild would be really beneficial. One of John’s requirements for those that are “worthy” are people that are young and physically fit; good fighters and strong minds. In the end, Joseph got what he wanted, in a way.
