The chroma key won’t remove certain stuff bc the eye color is very apparent. Is there a way to put a rectangle or circle over it and put a color that isn’t on the original clip and put that over the eyes then do the chroma key?

Yes there is . But you'll have to mask the second layer and it's lil time consuming because of moving frames
If it didn't work it should be why you didn't mark to disable the bottom layer
