Called the counter shaft, the main shaft, and vice versa. The woodruff key would most likely be for the alternator rotor, only logical place for one to be used.
If you require advise Gary Clark or Gareth Williams are your boys on these motors.
A early H2 750 very nearly killed me back in the day with the dreaded tankslapper

The noise is likely to be clutch basket rivets
Nothing wrong with those bearings , The only way to properly check is to wash them out with solvent
They will always be noisy like as it resonates in the ally case
I cant hear it so it's hard, but 2t's with straight cut primary drive gears make a racket until they are loaded up slightly by pulling the clutch in. The left hand bearing on gear box primary shaft sounds dead. The lateral movement on the gears is pretty normal for a 40 year old gear box and unless it's not changing correctly to jumping out of gear I'd leave it alone. And the needle roller with the sticky cage on the counter shaft is junk. The needle rollers will be skidding round the outer ring and shaft
Check entire gear box. shim per Kawasaki Service bulletins (Triples Resources) . Check the clutch !
