You can cut the pipe down 3-4 inches so it sits flush, people do it all the time!

Or maybe left the servo in place and just removed the cables that open and close the valve and zip Ted the cables to something.

No issues with the plastics. The muffler never gets hot enough to melt anything.
Not enough heat makes it back there. The exhaust system is pretty long
