I would recommend Sound Muffler Mod for Fabric, if you aren't already using it. It can muffle specific game sounds in general, or create areas where they don't play. It would help with dropper/dispenser and door/trapdoor sounds.

I was thinking of an automatic system that measures and stores a score for each donkey and whenever one breaks a previous score it replaces it as a parent. You can use comparators and shulkers to save the current score, break the shulker and place another when a better one comes. You can use mine carts to move the old and new parent. And then you don't have to manually check each donkey and manually change the cutoff.

Regarding the bone meal water loop, when the farm is running the bone meal loops, when turned off a hopper in the loop is unlocked to pull the bone meal out of the loop and store it in a shulker(s)

that's a great idea, he can use a carpet player to do that. might make the farm less laggy since no need for moving blocks and light updates, and the efficiency will double for carrots

Of course it's practical. Sure, the farm is way faster than the bonemeal supplier. But that just means that you have to run the farm for a shorter amount of time, as the bonemeal efficiency is unchanged to a normal nano-farm that might match the bonemeal farm
Bonemeal-powered crop farms are a sort of a necessity for getting target blocks. The problem is just that Mango's moss farm is dated. There's been a revolution and a half in moss farm design since. Current designs have settled on a spiral funnel to minimize moving blocks. There was recently a lively bit of competition between Glotz, Emilia, and Hexatron (Chromoss) to build a better moss farm. There has been some disagreement over which is the most lag-efficient, but Chromoss is the most practical to scale up. It's still laggy compared to a good skeleton farm, but they could get the moss generator and crop farm in under 20 mspt on their hardware.

His tree farms and blast chamber are outdated for quite some time too and years prior he would have updated them or designed new stuff. Nowadays it's just not worth his effort. I'd go with giga instead of mili, just because the original farm is nano, so it ends up being giga nano farm. And you can "cancel" both terms and end up with just farm
Would a simple solution to the Last box of bone meal not be to put a delay from the start so there is always room for a box of bone meal but still bone meal in the system?
Those are 2x speed loaders, hence the two hoppers pointing into one dropper that puts items into a shulker box. 6x loaders would probably be optimal for this farm, but as ilmango said, he just went with something quick and simple for the storage.

I think Darks moss farm is quite unload resistant

Minecart hoppers cannot fill ANY container. They need to be emptied by other hopper minecarts, normal hoppers, or by breaking them

You don't. You do need lots of wheat to craft target blocks. This quad wheat setup can supply 8k bales per hour.
