Because the video is recorded at (what appears to be) 29.97 FPS and the NES version of Alpha Mission runs at 60 FPS and, in order to avoid the NES issue with too many sprites at once, only draws some sprites (your shots, enemy shots, parts of the scoreboard) every other frame. So the recording is skipping every other frame, thus missing half the data, and swaps which half every so often.
