The first few years of AJ's life, Alan refused to acknowledge AJ was his son because of Monica's affair with her ex husband. AJ has always known he was the "second son" and it fueled his addiction and dysfunction.
I see why Jason left the quartermaine's house, Allen is one awful man. I understand you don't like his life choices but to completely write him off and say that your son is dead really shows what type of parent he is. Allen was a horrible father and deserved everything bad that he got. Monica on the other hand was much Better to Jason than Allen was. And she checked him and told him just right.
