it was all going great until the part when you change the opacity of certain polygons. It makes half of them be in the bottom layer so you can't see them. Any advice to make them only go to the visible polygons?

.TIF files are generally the best format for maintain a high resolution. In Illustrator, you can go to File > Export > Export As, and change the "Save as type" selection to "TIFF*(.TIF)

Make sure you are on the Group Selection Tool.

Do not use "Ctrl-D" when u create polygon shapes, just copy elements by hands. It's bug in some versions of Illustrator.

It's not about group selection tool, you have to delete the polygons and do them again, they have to be perfectly aligned or it won't work
