Well, presumably Shadow and Gerald's plan worked, and Shadow didn't have a heel-face turn at the end. Sonic was protected by the emeralds as he fought to keep the station from falling, but he failed and the rest of the planet was burned because of it. "Dark" Sonic is still hard for him to hold simply because... he's not that kind of guy. He doesn't like being angry. But Shadow crossed a line that he can't ever back behind. Everyone Sonic has ever loved and cared for, dead because of Shadow's actions. Sonic wants vengeance, righteous or not. That, in and of itself, is not evil. In this case, Shadow is responsible for the billions of lives he snuffed out without care. Sonic is going to kill him, or die trying.
