I think that is partially true. Originally Thurop Van Orman animated the intro and CN liked it so much that Screen Novelties animated a version based on his original version. Again I don’t know if this is 100% true but that’s just what I heard.

They should make two new television shows that’s based on chowder and the marvelous misadventures of flapjack called Iago and pain and panic starring Alan Tudyk Nick Kroll and John Mulaney.
Well, originally the creator wanted it to be completely in stop motion like the entire show, but they didn’t have the budget, also, the creative team used mix mediums meaning that the show was in different art styles all the time

I actually remember seeing this in movie theaters around the time the show was coming out as promotion for it, alongside the episode “Cammie Island”.
