So why Shaggy is wearing red is because in side movies he wears red, especially when the whole gang isn't with him. Like in The Reluctant Werewolf movie it's Shaggy, Scooby, Scrappy, and a random girl (forgot her name). Also The 13 Ghost movie is Shaggy, Scooby, Scrappy, and Daphne. But pretty much yeah, red shirt means different universe, green shirt, "normal" reality.

3:11 the reason he's wearing red is because in Wii Sports and nearly every nintendo game, in multiplayer the miis and players are represented by coloured shirts, Blue for Player 1, Red for Player 2, Green for Player 3 and Yellow for Player 4, the same applies in Wii Sports which is where Matt originates so they're basically playing multiplayer Wii Sports VS. Boyfriend. Same with in the final song in the boxing ring, they might as well be playing Wii Sports boxing. That's also why Matt wears Blue.
