I think the Maker(1610 Reed Richards) is still lurking in the Main 616 Continuity and will face against The 616 Fantastic Four. Something tells me with The Maker still around, The Ultimate Universe will return. We may see The Avengers fight against The Ultimates.
I agree... I haven't read this arc but your talking about a protector and leader who was looking at the complete wipeout of his population so he did what he had to in order save as many of his people, that does not make him evil, maybe misguided but not evil. As to the fighting and nearly killing the Avengers, my question is did the Avengers aggressively act on the incoming Phoenix Force?? Weather it was to be proactive and do what they thought was best, the Avengers would be the aggressors and the X-Men would be defending their own. I don't have anything for killing the Professor.

With the existence of both the MARVEL MultiVerse, and the DC Multiverse; It isn’t out of the question that there are some realms that have complete opposites of both heroes, and of villains within each one of the realms. So it wouldn’t surprise me that some heroes slowly went astray, and then later became villains do to certain events had happened to them.
I always found it tricky when super heroes turn villains but in some cases it makes the character even awesome, always loved some shades of darkness if pulled off right in my favorite heroes like superman or cyclops
Warren Worthington III was on X-Factor, when he became Archangel. Jean Grey-Summers was not the Dark Phoenix. The Phoenix Force copied her body and took a portion of her consciousness.
I’m shocked you didn’t included Professor Xavier when he wiped Magnetos mind but ended up merging with the dark part of Magneto’s personality to be come MY favourite villain…….Onslaught
