I'd be worried about one battery being heavily drained, and the other fully charged, when the two get paralleled up, there'll be quite a bit of current trying to melt cables and damage batteries trying to equalize their charges, I think.
Contact cleaner does wonder for any contacts and buttons/switches that are being annoying. No idea why it's so effective, but it is. Give it a whirl. Fixed a few old PC keyboards and remote controls years ago for me.

Obviously, the core work is digging and carrying the buckets of dirt; And the pump/elevator are distractions. Would you consider them welcome distractions from the monotonous and back-breaking labor, or is the digging your main entertainment?
I enjoy the tinkering with the infrastructure the most but really want to make steady progress with the digging and get to the stage where I have a working space underground.

I don't think either battery will get a chance to drain on its own since most of the time the elevator will be docked but I will keep an eye on it.
You could put a diode in series with the connection to the small battery. Then it will be charged but not discharged by lift.
