And the fact that you built that insane Vex to Allay converter machine is amazing to me. I think those last allays are getting stuck there because there aren't any seeds in their line of vision . . . only in front of those there are repeaters and so they have the smallest amount of blocks that produce their item in front of them plus, as you said the seeds have the smallest drop chance. . . so they go out of their chamber only when seed appear in front of their chamber
you can just ignore it . . . after all it's just seeds, but if you are scared that luck will leave you with lots of nondespawing lagging seeds, than you can just put dropper in front of theirs chamber with hclock every idk 30 secs or so

Regarding the Allay bone meal farm not being able to produce moss items in their natural form at 25:03 : I actually built exactly that in my own world by having 2 modules creating bone meal and dumping their output to the bone meal input of a 3rd module, that has its composters and hoppers in the middle ripped out and replaced by a water stream. This way I have bone meal net positive and still got the moss items.
The bone meal goes to its own output stream, while the moss items have their stream with overflow (storage full or items produced beyond hopper speed) get fed into another hopper array feeding back into the moss module.
Looks and feels somewhat Rube Goldbergy, but in a very cool way XD

I honestly thought you'd just move the portal to the farm. Put it on top and flowing water on both sides to push them down into the farm and prevent them from going back.

You could try and use a punch bow and they could take void damage for the left over allays that are below level 64

I wonder if you could drop a boat on the stuck allays. If they go in the boat, then they'll fall through the void.

Such weird bug, as soon as they fly so close to the void they just stand there.
