I typically toggle "Show active layer only". Copy/paste will only paste whatever is visible. So if you switch to the layer you want to paste into and make sure only that layer is visible, then music in other layers will remain intact.
Show us how to copy (duplicate / clone) an entire part, which seems to be lacking from both Finale and any 3rd party plug-ins. And, no, JW Copy Part Layout will not entirely clone all aspects of one part to another.

How do you cut or copy just a group of notes from one layer to another? When I try copy or cut notes from one layer to another, the paste area in the other layer is selected, but blank. From the same layer to another file it works, but not to other layers. It is very interesting that copying a group of four notes into a three note measure highlights the measure and the first beat of the next. I thought Clip-file might do the trick, but it behaved exactly the same.

Finale Superuser It worked fine several hours later. Was able to sign up for the news letter at that time. (Yay!) Was concerned and thought you should be aware.
