YES!!! My mascot is #1 with its "sibling" Pokemon! But you did leave out one cool detail about Ninetales SPECIFICALLY, which might push it just slightly over Arcanine in this: It's already gold, and Vulpix's shiny is gold as well, so the shiny Ninetales is automatically something that was gold/is usually gold, turning silver, which fits SO well with the games shinies were introduced into. But, I am obviously biased. Ninetales has ALWAYS been my favourite pokemon, since a friend introduced me to the franchise in 1998. Since then, Ninetales has just been a mascot and good luck charm for me. It was the first ever Pokemon card I found(facing up in the first pack I opened), one of the coins in the first pack of battle coins I got, and Vulpix was even the first shiny I ever caught(though, not the first I found, which was a Tentacool I ran from, thinking it was a glitch like MisingNo)! I even have the icon you see next to this comment tattooed on my right arm, because of how important Ninetales has been to me for the majority of my life. And to this day, I always make certain I have a shiny Vulpix/Ninetales in my game to head my team! He really means a lot to me, so I'm REALLY happy to see him at the top of this list!

Hey, fun fact for Diance and Carbink! Pink and blue diamonds are things that exist and are more sought after and worth tonnes more than clear/white diamonds! Just so you guys know, Shiny pokemon prior to Gen 6 were not colored by what they were inspired from. pre-gen 6, they just went one color palette over in the game's data. That's why a lot of similar colored pokemon have similar shinies or why some shinies barely change at all. There are exceptions, like Charizard and Gyarados, though, who's shiny palettes were made specifically for them. Gen 6 May be something similar, but there is a lot more variety in their shinies.

I don't think you're suggesting they are, simply that in diagrams they're usually each given their own color to be represented by, but those colors can be literally anything. Actually Carbink's and Diancie's change in their gem's color is justified. Diamonds don't exist solely in a clear form, but they also exist in other colors, depeding of impurities they hold. As a parallel, take the sapphire and the ruby. In truth, they are both made of the same stone but rubies are colored by traces of iron and sapphire are colored by cobalt(and I think another metalic element, but I don't remember which).
Sudowoodo may not be grass type, but I'd say it represents the fall-coloured plant even better than breloom. Mushrooms don't change colour with the seasons, I think. Though red breloom still works because there are red mushrooms.
Kecleon actually had very fitting colors because it's pokedex entry states that it can change its body any color except for the zig-zag on it's stomach. It's very fitting to have an abnormal change in color be the one thing it can't change. The pink Kecleon wouldn't be special because any Kecleon can do that but no normal Kecleon can change the color of it's stripe.
Another reason for number 4 being justified is because Riolu and Lucario's signature move is basically a kamehameha and there shiny makes them super saiyan
While I can't be disappointed with Ninetales (My favorite shiny) at the top, I feel that the Mudkip evolution line should also be pretty high ranking in there as well. Their normal forms are blue to make it obvious that they are the water starter but their Shiny is a Pink to resemble the Axolotl which is the creature they're based off of. While Axolotls do come in other colors and some start pink and change to a different color with age, they are most known for being pink, smiley, and adorable, just like Mudkip.
Ninjas often incorporated RED into their suits as to resemble blood. This is to try and scare the enemy. It was often in areas along the chest, stomach, or neck. Really ANY vital spot. His red tongue looking like a red scarf actually makes more sense and is a BETTER justice than most on the list.
Tyrantrums shiny colour isn't justified. You said it was for the "Royal blue", BUT the " royalty colour" is actually PURPLE. This is because purple dye was the hardest to get produced. Meaning only the rich and powerful could have it. 9/10 to get GOOD purple you had to be part of the actual Royal family. Meaning Tyrantrum being blue makes no sense other than to look cool.
Yellow. Is not. A primary color. At least, it doen't form a set of primaries with red and blue. If red and blue are the two primaries, the third that goes with them is _green_, not yellow. RBY is just a nice palette artists like to use. Yellow _can_ be a primary, but the other two that go with it are cyan and magenta. Light/additive primaries and pigment/subtractive secondaries: Red, blue, green Pigment/subtractive primaries and light/additive secondaries: Cyan, yellow, magenta

Shiny Magearna. This is probably the only shiny that barely changes that can be justified. Basically, Magearna's regular shiny does not change. However, the original Magearna coloration's shiny is black, while the usual color is red. The reason why Magearna is gray in the present is because of the color disappearing over the years. The shiny colors of shiny Magearna faded away over the years, just like what happened with regular Magearna. Yes, I know this video was made before shiny Magearna was revealed.

Shiny Magearna. This is probably the only shiny that barely changes that can be justified.
Basically, Magearna's regular shiny does not change. However, the original Magearna coloration's shiny is black, while the usual color is red. The reason why Magearna is gray in the present is because of the color disappearing over the years. The shiny colors of shiny Magearna faded away over the years, just like what happened with regular Magearna.
