Did you use a transfer function block diagram of the PID controller inside you simulink model for the softaware control. Great and interesting project, a lot of team works.
There are many GNSS modules that has higher accuracy(with RTK). But they are too expensive and not used on consumer devices. Example: content.u-blox.com/sites/default/files/ZED-F9P_ProductSummary_UBX-17005151.pdf

At 12:11 Your software shows altitude sensor with horizon, do you use camera footage to detect horizon or is there some horizon detection sensor?

Should be 3D Gyro - Accelerometer. Plus GNSS for absolute position.
