You’re correct about the 422 BC building of the second temple in the Jewish chronology. If I’m not mistaken, the calendar that was used at Qumran by the Essenes calculates the year to 5949 exactly 164 years more than the Jewish calendar. Which is also the amount of years between the academic consensus of the destruction of the first temple and the Jewish consensus.
I'm pretty sure the issue of the missing years in the Persian period DOES affect the count to 6,000, because it's assumed to be 6,000 years from Creation. If the Temples stood for much longer than is traditionally assumed, that means we are closer to 6,000 years since Creation, even if the traditional chronology isn't aware of this. Of course, this assumes accuracy of the Biblical Creation account and the ability to accurately date it based purely on internal sources. In addition to what Dan said about the popular understanding of the 6,000 years being more based on the Zohar than the Talmud.

There is no prophecy. When the messiah rebuilds the temple they’ll need a red cow. Red cows are born fairly regularly so no doubt when one is needed it’ll be found.
Probably never. With climate change will come civilization wide instability. Mass migrations, resource wars for basic things like water, etc. These times of upheaval tend to result in increased religiosity as people seek to exert some sense of control on their social environment. Given the context of what will be happening, rivers and aquifers drying up, ever more powerful storms, etc. you should expect an increase in apocalytpicism with all kinds of charlatans stepping in to be the "messiah" for the people's problems. Put another way, things are only going to get worse going forward.

Genesis 15:13( the 400) is talking about enslavement whereas Exodus 12:40( the 430) is talking about residency, so the Israelites could have lived in Egypt for a total of 430 year but were only enslaved for 400 years this is shown by the Israelites living peacefully in Egypt between the arrival of Jacob and the death of Joseph which was 71 years and Exodus 1:8 says a new king arose over Egypt( doesnt say when) and says that's when the enslavement started. The genealogy in Exodus 6 is short because the author wasnt trying to give a extensive genealogy he was trying to establish Moses and Aaron as legitimate Israelites and rightful leaders of Israel by linking them to Levi. Notice that everyone past Gershan, Kohath and Merari is new information found in Exodus not Genesis so the 3rd generation in the genealogy can be their however many greats grandsons, so the author is correct in saying they are their sons as they didnt have a term for a great great etc grandson so your forced to say son of , similar to Jesus being called the Son of David even though they had many generations between them.

I used to be a very pious conservative Christian and I had a good friend as a teen who was a very pious Jew, and in retrospect she must have put up with so much nonsense from me. If I’m not mistaken, the calendar that was used at Qumran by the Essenes calculates the year to 5949 exactly 164 years more than the Jewish calendar. I'm pretty sure the issue of the missing years in the Persian period DOES affect the count to 6,000, because it's assumed to be 6,000 years from Creation. If the Temples stood for much longer than is traditionally assumed, that means we are closer to 6,000 years since Creation, even if the traditional chronology isn't aware of this.
Of course, this assumes accuracy of the Biblical Creation account and the ability to accurately date it based purely on internal sources. In addition to what Dan said about the popular understanding of the 6,000 years being more based on the Zohar than the Talmud.
