Yeah, they're placeholders for glitched pokemons.
It's an error handler.
Because it's been a glitch since the first game that can literally not be removed. They know it exists, and they know people can glitch the game to get "it," but there's nothing they can do unless they rescript every detail of your character code and character model. And even if they did find a new alternative to how they script the character, then what's to say the new system wouldn't cause more glitches? And a lotta people like their glitch anyways so I doubt they'll care to take all that effort anyways.

The question mark is actually a placeholder that gets loaded for any invalid Pokemon to prevent the game from crashing, complete with its own placeholder Pokedex entry!

Ambipie Sort of.
In Gen 1, each Pokemon had an hexadecimal index number (separate from their Pokedex number) that indicates what species it is. This number ranges from 0 (00) to 255 (FF).
Numbers 1 (01) through 190 (BE) include the 151 regular Pokemon, with 39 additional Pokemon here and there, all of which are referred to as "MissingNo." However, none of these are the famous Cinnabar Island MissingNo. that lets you duplicate items. It's theorized that these "MissingNo." correspond to Pokemon that were removed from the game, which is supported by one of the devs stating in an interview that there were originally going to be 190 Pokemon in Red and Green.
The Cinnabar Island MissingNo. has an index number of 0 (00), which is also what causes the glitch resulting in item duplication.
The remaining 65 result in various other glitch Pokemon.
Since Gen 2 was largely built off of Gen 1, it uses a similar format for it's index numbers, although almost every slot is filled (256-251=5).
In Gen 3, they rebuilt much of the game engine for the GBA, and in order to accommodate the new Gen 3 Pokemon, they changed the index numbers to 0 (0000) to 65,535 (FFFF).
Numbers 1 (0001) through 251 (00FB) are the Pokemon from Gens 1 and 2, sorted by national dex number. 252 (00FC) through 276 (0114) are all the glitch Pokemon "?", whose sprite is two question marks. 277 (0115) through 411 (019B) are the regular Gen 3 Pokemon, more or less sorted by their national dex number, with some exceptions (likely Pokemon which were added later).
Number 412 (019C) is a Pokemon egg, and numbers 413 (019D) through 439 (01B7) are placeholders for Unown sprites.
The remaining 65,097 numbers, including 0 (0000) and 440 (01B8) through 65,535 (FFFF) all result in variations of the glitch Pokemon "??????????", which uses the circle with a question mark.
This means that Gen 3 had a total of 65,105 glitch Pokemon. Jesus fucking Christ.
I'd like to add that the stats screen wouldn't have had a readable ability on the "missingno." in question, nor a readable type.
It also makes you wonder how many numbers they were able to fit in the 3DS games and how many glitch Pokemon there are in those.
...And the "????????" in question crashed also has the Pokemon Species of "EET SCENT" Huh. Wonder what Eet scent is like...

It is actually true! Learned it from DYKG.
I found that same "??????" Pokemon on FireRed, and on more than one occasion too! The first time was when I picked up a bad egg from the Day Care, and it hatched into a level 70 version that wanted to learn Fly upon hatching. What made this particular one interesting were two things: its index number was 493, and it would duplicate into a gold version of the pokemon it sat next to in the PC. (Like the other variants, the game would revert back to its original save to right before I picked up the egg or eventually force me to reset by crashing.)
My next two encounters were just outside the Pokemon League. I managed to run back and forth in the tall grass near the entrance long enough for it to spawn, although i'm not entirely sure what causes this. The battle music was at a higher pitch than normal, even for Mew's encounter. Level 0, no HP, and asleep. After catching it, selecting either option to name it results in the game crashing and brings you back to your previous save state.
This all took place in like 2005; Please take my anecdotal evidence srsly

Probably because the easiest way to block something off one way was to put a ledge and not make the character able to jump. Also, it's a top down RPG...when do those ever have a jump mechanic?

I didn't know ??????? had a pokedex entry. I found one playing with a gameshark, but never actually caught one. It's so cool how they made sprites for it like it's a usable pokemon.

BadassFreeman The stories are secondary to the battling and collecting, so past a young teenager yeah they're going to be lackluster. Theres probably better series to play for story like Final Fantasy or something.
