So he was weakened and still he was pretty good oponent being stronger than Starscream and that other decepticon who fought with Prime. And in 3rd film it is shown that he is wounded yet still fights. Considering the lifetime of cybertronians, I bet that healing would have taken decades or centuries, it's like for human to heal a cut in a day or in a couple of hours, I mean you can stitch up the wound, but you will be weakened and shouldn't take a fight.
I love how they made Megatron noticeably taller and larger than Prime but he still always puts up a good fight. Shows Prime despite being a Prime isn't just about being super strong but more super skilled
