In exercise #2, did I not see a book sitting on top of the desk? Why was I told "no, it is in the bag". Yes, I also saw another book in the bookbag but that does not negate the fact that a book was also sitting on the desk.

The question is more about learning the difference between 없어요 and 있어요.
Although there is a book on the desk, perhaps that is not the book the speaker is after.
"Did i leave my book on your desk? No it is in your bag" ...
