I have a theory that this Mecha Sonic is the prototype and then one from Sonic 3 & Knuckles is the finished version. Anyone else agree? Considering the fact that they have the same eyes and similar body structures?

Well, that is a name given for the US releases in media of sorts, but officially in it's Japanese releases, the silver Sonic robot in Sonic 2 is called Mecha Sonic Mk.I, and the one in Sonic 3 & Knuckles is Mecha Sonic Mk.II.

Cause in the Japanese manual, it's been stated to be called Mecha Sonic, heck even in Sonic Origins it even refers to its original name from the Japanese release, otherwise Mecha Sonic. However, in the US release it didn't have a specific name way before Origins came out, so it was given different names, depending on what media you're looking at. First he was called Silver Sonic, but in Lego Dimensions for some reason refers to it as Robo Sonic. It was like this for the US versions until by the time Sonic Origins came it they decided to call him Mecha Sonic.
