In LA Noire, you can mess with your partners by ditching them right before they get into the car. When you drive off a little bit, they'll run after you and give you a hard time. But if you drive off a long way, they'll get dropped off by another cop car where they threaten to report you to the captain. Add in the fact you're playing a by-the-book character that doesn't even pull his gun unless he's in a shoot-out, messing with your partners is a nice touch.
My vote for worst character in video game history goes to Angus Bumby from Alice Madness Returns. Seriously one of the most vile insidious villains in any game. Never been that angry at a fictional character in my life.
In the game Evil Genius, if you want an easy way to keep spies and investigators out of the way, you can create a small circular corridor with a single entrance off to the side away from your main base entrance and bait them into it. You can keep them occupied by installing rows of doors one right after the other. This will keep them occupied until they get bored and leave. Since these items only give a small amount of heat, it's unlikely to increase your notariety by much.
In Dragon's Dogma 2, you can mess with NPCs just by being nice to them. They occasionally fight each other, so as more and more citizens of a town fall in love with you, they start following you around and fighting over you.
One of my favorite mechanics to use in order to mess with NPC's is one from back in the day. In the pre-Halo Bungie game "Marathon", if you encounter a bunch of enemies all grouped up together, hitting one of the ones in the back will cause them to attack each other. It was pretty hilarious going through much of that game, wiping out entire groups of enemies with a pistol and many an evil chuckle. It's funny thinking, "Hey, weren't there four Phfor there a moment ago? Oh, yeah, they mutual homocided each other!" X'D
Fallout 4's skipping dialogue has one more alternative, if you use the Triangle/Y button to skip (which is normally used for getting more info), the skip noises sound more confused than polite/aggressive, this also stacks with being drunk, so there are 6 different skipping options (although insulting is by far the most comprehensive, since specific NPC's get specific insults, there's well over 40 of them).
Best I've ever seen was in Deadly Tower of Monsters game (2016). The whole thing is presented as a behind the scenes dvd extra so the "director" narrates the whole thing. There are SO MANY ways to mess with the director, all with him speaking as though it is a finished project. One great example is if you simply run in circles. If you do it he will start talking about how his main star had a weird way of getting ready for a scene that involved running in circles. If you keep doing it, the director has 4 or 5 more really funny lines. The game is FULL of stuff like this. It is also an AWESOME game. I highly recommend it.
Does the riot cheat in san andreas count? Yes, it is a cheat code, but you'd never know it existed if you didn't look up "san andreas cheat codes" so that seems pretty secret to me.
There are times in GTA5 where Michael's family is sitting at the table in the kitchen and I got curious one day and started chucking molotovs at the door. The fire spread enough to reach the table and actually ended up harming them causing cries of anguish to come from Michael.
They Skyrim goblin wars was broken for a really long time. I provided skin retextures for the person who made the mod that fixed it way back when before Bethesda got around to fixing it.

I did the goblin war in Oblivion and its worth it to see them out in the wild see each other then attack while i just stood there and watched

In games like Saints Row, I use the sidewalks more than roads which results in 20,000 civilians run over 😅

now ya know Oblivion was an expansive game, even back then, cause i played the game and i dont remember ever running across a single goblin
