I'm thinking that the Alex that was cured was a fake. Perhaps a ploy by Herobrine. Make a fake Alex, keeping the real one captive or as an ally, and the false Alex was cured instead of the real one.

Perhaps Herobrine was trapped inside Giant Alex when he fought her and Steve actually freed Herobrine disguised as Alex while Giant Alex was teleported away.
