Who said that Prambanan isn't a Hindu Temple? Just because there is a religious building there doesn't necessarily mean everyone follows that religion. It's basically a monument. If you read what I commented on below with Arnotkaling here you will read what I said and how Javanese aren't Hindu.
I really don't see any Khmer influence is one, and I'm sorry to say that I'm tired of people referring to us Indonesians as Malay's not that I don't like them but we aren't Malays. You've gotta be kidding... Most of Indonesia's Hindus live on Bali. Most of Indonesia's Muslims live in Java and Sumatra. The performers are most likely Muslim and perform this as a tradition. I know a lot of Javanese, either Muslim or Buddhist, never Hindu.
