A theory I've heard that I personally like is that in the world of Secret History, Tails was not born but rather created somehow by sega, simply so he'd bring in new money as Sonic's sidekick. In this sloppy creation, Tails came out deformed and was 'programmed' with one simple, specific designation, "I'm Sonic's best friend" and with that, his friendship with Sonic was all he could think about. So when Sonic found him out and told him they weren't friends, the cogs started turning in Tails' head. "If I'm Sonic's best friend, but I'm not this guy's friend, then he can't be Sonic. He's an imposter." And with that thought, Tails had a new purpose, to find what he calls the real Sonic. The Sonic that was his best friend and treasured their bond as much as he did. Or at least, that's how Tails sees it. And if I had to guess, I'd say he frankensteined up Amy this way so he can sic her on any "Fake Sonics" they come across.

I think the reason the transformation was considered "off". Sonic and the gang are mobians which are small animal like creatures. Amy here looks much taller and more human like which is super off.
