You only got a tiny amount of Sodium from the mineral deposit because you used the largest setting on the manipulator. You get the most mineral from the smallest setting (slow), you get quite a bit less on the middle setting (faster), and you get far less on the largest setting (fast). The difference in the amount of minerals you get from the smallest to medium setting is huge, you really shouldn't use the largest setting for mineral extraction at all.
