Actually you induce error by turning the peace for 180 degree, if first center punch is not in the middle precisely! What you should do is drill first hole through work peace and bottom helping peace, than move both by some offset and with pin connecting them, than drill second hole on work peace, than offset only work peace and align it with pin...
One problem: The center line that is placed before punching a guide hole, must be exact, otherwise the block will not line up when turning it. Now what?
I think the glue just added a bit more resistance since the hole was a bit on the large side. The glue didn’t stick to the pencil but made the hole a bit smaller.

I think I'm wrongly assuming that you pulled the pencil out after the gluing, but likely the "try" message is before the gluing?
