One of the boss bloons is called "bloonarias the inflator" and after you beat a boss bloon you get a quote from them proving they are sentient somehow and bloonarias does make other bloons as you fight him so its likely that all the non boss bloons come from it the boss bloons still might be new zealand trying to conquer the world
There's a simple solution to the reloading problem: There's a tube that comes from the ground, into their feet, through their bodies, and into the gun. Therefore, the reloading and bullets storage all happens in the core of the earth. Simple as cheesecake :)

Let me add some info, in BMC Mobile you get to learn a little about how bloons are created, they are basically rubber filled with bloontonium and ceramics are clay, (there is a building labeled "bloon compression chamber" that probably lets the bloons have so many layers) as for blimps, idk lol Also here's one small fun fact: In BMC mobile black white and zebra bloons are referred to as "thermal bloons" and are supposedly immune to extreme heat/cold, but black bloons can easily be popped by any tower with fire damage, like 4-X tack (also 4-X tack apparently shoots thermite) or X-3 apprentice, and are immune to bombs instead
