Pyramid Head was never exclusively James' punisher though. Even in SH2, Pyramid Head was referenced as being seen by Walter Sulivan.
I think the Entity pulled Heather in BECAUSE she's not James. Pyramid Head might just give it a rest if he keeps going after James if James ever moves on from killing Mary. Heather, on the other hand, is the "mother of god" and not James. If he sees her, he has no reason not to attack since he has to punish anyone he sees in the Otherworld he's in. And since Heather can't move on from her past whilst against a monster that is neither God, nor the Incubator, she can't exactly fight back.
The Entity chose them so that there's no chance the survivor uses Silent Hill's logic against the killer by moving on from their trauma.
