Definitely come back when the pandemic's over and you can tour the Capitol building and the State Museum. The Empire State Plaza is built on top of a humongous multi-level parking facility for the state workers and the legislative staff, and the two massive hole you were asking about are ventilation for those parking levels.

I believe that there are underground walkways connecting all the buildings. But not open to the public.
