Team Flash and the others could've just locked him up in a meta-dampening cell while they investigate everything, and also so that they could test the theory that someone (Thawne) might be impersonating him. Thawne once wore Dr. Harrison's face for 13-14 years and no one knew until he literally revealed himself. They saw Thawne's real face a few time too. They _also_ know that Thawne is still out there, as a literal walking paradox. Dude defies all the rules. Like come on guys, have a little more faith in Barry.
