Basically the left side of the ship selection list is for the "normal" experience. Best ships in my opinion are the Intrepid (very great starter ship and great to get out of sticky situations), the Roland (biggest ship in the game, so very slow but can pack a punch), the Outrider (mainly meant for exploration and researching extra bonuses and perks) and the W.D. Destroyer (average hull, average speed, overall just a great ship for any general use). The right side of the ship list changes the story and main drive of your playthrough. The Fluffy One is a ship with it's main purpose being to deliver cookies all around the galaxy (even though it has a massive nuke mounted on it), the SunCircler Nomad 5 is basically a "hardcore mode" for those who need an extra challenge and the Interceptor is a ship used during the "Old Wars", an event within the game's lore. It's archaic design adds for very different ship systems & features and just changes how the ship works. Also there are a few ships around the galaxy that are only exclusively obtained via boarding them.
