I'm honestly getting the feeling that those birds who were sent to Piggy island are our main flock (who we can already figure out in their silhouettes) and I thought they had some kind of memory lost because of the storm, but in the episodes after this it shows that they still have their memories from Bird Island. You are correct that the main Angry Birds flock lost their memories during the storm, and they were never recalled after (like how the Angry Birds movie existed after the games). But, to clarify, their memories slowly returned since they arrived on Bird Island, like Bucky screaming, "Help!" triggered the flashbacks in The Good, The Bad, And The Angry.

And both their books are in R.L Stine's study burnt and the creations are outside of pig city and gonna attack on Halloween.

However, some Birds decided to settle down on Piggy Island (the ancestors in Under Pigstruction) to continue the fight on their own. By the time of season 5, Bird Island is in ruined, and Rusty talks about how the Empress kept the Island safe, and Rex and Cornelius believe that the war is not over. So either the Pigs invaded and destroyed Bird Island and began the process of polluting Piggy Island to get rid of the Birds on Piggy Island, or maybe the Empress destroyed Bird Island, blamed it on the Pigs, and was in cahoots with Mudbeard to get rid of the Angry Birds. And afterward (either way works), the Empress used the team that got lost at sea and Bird Island's current state to justify absolute rule. And considering the Blues' parents' said, the Empress was why they moved to the Bahamas; the Empress mostly likely turned Bird Island into a dictatorship. If I'm wrong in any way, laugh at my face.
