Foundation stones are are heavier and some resist water absorption. You are likely to have a moist ground floor and a weak foundation. You may however use other stones depending on the environment. Pls consult a structural engineer.
The foundation stones are the ones mainly carrying the weight of the house by the looks of it. So getting rid of them might compromise the building strength. Although I can see the structural engineer here used columns as back-up strengthening. Anyway your question can be well answered by the structural engineer of this project.
