I love that Portuguese requires a complete sentence so that when someone asks "Ja comeste? You cant just say Sim! You need to respond with " Não, não comi. Estou cheio de fome". When I taught Spanish, it was always like pulling teeth to get students to speak in complete sentences. It's just another cool feature of Portuguese!

"Você" is a personal pronoun. "Te" is an oblique pronoun in the second person singular, which works as a complement to a verb. In this sentence, "Te" is the direct object of the verb "perceber". The "não" pulls the "te". Without the "não" the sentence would be: "Estou a perceber-te". "Você" is used more in Brazil, while in Portugal "tu" is used as a personal pronoun.
If you add the "eu" then it'd make more sense for a beginner: "Eu nao te estou a perceber". I don't understand you, where "you" is in the target form. Note, "voce" is more Brazilian and not that common in Portugal. This channel focuses on Portuguese from Portugal.
There are other ways, which are not so formal... Desculpe? Como? Não estou a captar?…. Perdão? Pode repetir? Repita por favor. Explique se. Pode explicar? Hã? Depends on the context that you are in and if you are intimate with the person who's talking to you. And there are more ways.
