I theorize that Jeremy no longer possesses Bonnie and Withered Bonnie because of that one FNAF 3 Minigame where William Afton frees the souls inside of the animatronics, causing them to become withered. But the Withered Animatronics are self aware because they still move around while they should be damaged to the point that they can no longer function properly.
