Physical warfare is extremely expensive: human lives (death & mutilation), buildings (loss of housing and production), land & natural resources, money (economic depression), food (famine), art & culture, health (disease). Psychologicsl warfare which seeks to break your enemy's fighting spirit without breaking their bodies and incurring collateral damage is simply more cost effective.
Non of the two were much of a pacifist, Sun Tzu even FAR less than Miyamoto. Quite on the contrary. Sun Tzu adviced warmongers on how to wreak havoc even more efficiently. War is war, how can you not see that?!
