I mean, remember that we are watching an alternate universe in which Vegeta and Gohan are still alive! Additionally, Goku is present as well! THAT's why the Kai is surprised! Nothing that has come to fruition should be the case, but here we are! 😅
I don't think it's implied that the androids killed those 3 in most universes, and that the one we see is the exception. I think Trunk's timeline is simply one of many ways the story could have went.
Everyone missed the point of this fight. Vegeta said "I needed Babidi to set me free, to release the evil in my heart". Vegeta grew quite fond of his family but he needed to let go of his old ways. His old ways, and attitudes. In a way, he wanted to settle down but his upbringing, his old ways, the evil in his heart was hampering him. In the Cell games, he made mistake after mistake all because of the evil in his heart. This fight is his therapy. He needed to purge the evil in his heart. This is why it was so important for him to fight Goku and settle the score once and for all. So he can be at peace like Goku. And in the fight with Majin Buu, he said "I think I finally understand you" he was talking about Goku. He finally understood how Goku can face death like he in the Cell games without fear to protect his loved ones.
Spoiler alert the reason the supreme Kai seems so disappointing is part of the overarching buu saga story and it's not because he's the strongest Kai some reached super Saiyan 2 Goku power level. Supreme Kai himself seems weak but he still around piccolo's power level piccolo's definitely stronger but it was his knowledge of how powerful the Kai's was supposed to be which made him afraid of supreme Kai.

Truth is, you don’t really see much of the kai in displaying battle power because they are righteous beings. They can’t really engage in battle unless it’s crucial and still only to a degree. Just keep watching and you’ll see and understand. Think of king kai, and hat happened when vi tu force showed up to his little planet. Did king kai raise a hand despite the threat? no, even though the z fighters willingly chose to fight them instead. Again, you will continue to learn more about the Kai’s. They are to be harmless and honest beings by all means. Battle is literally last on the list to them.
I gonna say .. at Vegeta speech scene .. original Japan soundtrack is hit 100 time better, with great warrior is dead soundtrack , make me sympathize and wanna cry .
It gets worse in Super with the supreme Kai I mean like terrible. Anyway this is one of the most fun arcs in the series, but don't get to wrapped up in the logic or the power scaling of this saga, because it will drive you insane. Just remember Supreme Kai was able to contain Ssj2 Gohan with his magic atleast, which speaks of his ability, why he doesnt do anything significant of that after, I do not know, but thats one of those instances which makes me feel like Dabura is SSj2 tier and not ssj 1 tier, otherwise Supreme Kai should be able to restrain him with his magic as well but oh well, Goku also says in the manga that he was about as strong as cell but even stronger thanks to his magic. So maybe Dabura was ssj2 tier or maybe he wasnt but Supreme Kai should be doing more considering how powerful he was hyped up to be, but when the villian your facing is Buu, I guess it is all thrown out of whack, because as you'll see there has not been a force thus far in the show that even compares with Buu. I guess you can chock it up to Supreme kai must of thought Babidi's men were way stronger then he had believed, and vastly underestimated the sayians. Perhaps Supreme kai's strength lies in his magic more then his power level as well. Or he was scared of Babidi's magic more then the opponents he used it on to control (except Dabura of course). The main point of the story seems to be sayians are stupidly strong, Babidi isn't really a big deal, but BUU certainly is.
