Alternate would be a better description than edited. Although I kind of look at this as a prequel to the original (Johnny I hardly knew ya is believed to have been written first). One song is Johnny going off to war, and all the celebration that will happen when he returns a great hero to the town. The second song being the harsh reality that happens when soldiers go to fight.
Far as I can see there's nothing dark in the original 1863 version. Seems you're getting it mixed up with 'Johnny I hardly knew ye' which was released in 1867 in the United Kingdom, and originally had a different melody. The two of them did not have anything to do with each other.
