So looking at Shadow's point of view I can see why he would want to kill Eggman. The guy enslaved people, stole their lives, and went back on a promise for there to be peace. Leaving him locked up would be foolish since what if he breaks out and since he holds 99% of the world he has a very powerful influence, meaning he can escape easily.
