I ran into the root person problem also. I recall that the program used to make the gedcom actually sets the root person in the tree so have to make sure you have yourself set as root person before exporting the gedcom.
The biggest negative of Gedmatch is that it lacks the ability to build a family tree through the browser. Then this leaves only a very small percent of users adding gedcoms and those are from Ancestry often containing a huge amount of people not directly in their pedigree. A true tree builder should be high on Gedmatch's priority list.
I'm glad i wasn't the only one that found their gedcom management confusing and frustrating. They seriously need to totally revamp all of that.
