It's been a while, but I believe the papers were authorization for Jack to kill Irina, because he believed Irina had put a hit out on Sydney (which turns out Irina didn't really do). Jack then did kill Irina, or so he thought. Either that, or it was Sydney finding the documents that stated Alias would not be continuing past the fifth season.

It was originally supposed to be that her entire life was a project and was pre designed for her to be pushed towards fulfilling rambaldi’s prophecies and teachings to some degree
